Keyholder's fine as a gameplay mechanic. Might need some balancing, hard to tell, but in a balanced form it works. The issue is just that, in these BF forum games it's more fun if loads of characters die. So it's unfortunate that the Keyholder mechanic works against that.

Hmm, so that way the Keyholder mechanic is still used, but it's less devastating if one dies, which means more people can be killed by the Witches. Might work!
The GM would need to figure out whether the number of guesses rounds up or down in the final phase. That seems dependant on the balance between the two factions.
However there's still the issue of the lynching phase being wack. Town don't want to accidentally lynch a Keyholder, and they've no real incentive to lynch Witches beyond disabling their abilities.
...which makes me wonder if the lynching phase could be swapped out for like, the group collectively votes for one character to be stuck with an inhibitor that disables their non-factional abilities. That way it's fine if a Keyholder is voted for, and there's still incentive to vote for people as getting Witches is good.
I think it's best if 'lynching' is mandatory, even if we change the mechanics otherwise. It just plays a lot better, and allows for people to do cool ploys. Like in this game, where Fran volunteered to be lynched despite having a useful power role: I wasn't an Apostle, but I was totally deceived and assumed she was a vanilla. That kind of thing is what these social deduction games are all about.
